I've had something like this occurring for the last couple of months,
both on 10.3.5 and 10.3.6. It only seems to occur in the very
lower-left part of the screen, in a region about 2-3 inches wide and
about 1-2 inches tall. (I'm using a Cinema 23" HD Display). It
doesn't *always* happen, but it's frequent, and it doesn't matter which
app I'm running.
I keep meaning to track it down by disabling the various additions I've
got on my system. But then the gremlins start playing nice again... ;)
